Yeah, it wasn't dirty. If the defender had a clear shot at Brady and specifically aimed for that area, then I'd agree. But to me, it looks like he was going after Brady in the only way possible, since he was on the ground. Randy Moss says a lot of dumb things and people shouldn't take the things he says as seriously as they do. I can picture people coming in here and freaking out about this..
I don't think it was dirty. The defender might have stood up had the running back not been trying to lay on him.
From the video it looks like he specifically went after the knee area. I don't think it was dirty but the thought to injure Brady might have been there. You know a lot of teams are after the Patriots and hate them with a passion and would love to see them knocked down in any way possible.
I believe the NFL's official position on this play is that there was no penalty involved. That's what I heard on ESPN shortly before 8:00 pm Eastern.
This would be an appropriate explanation if it was some crazed Jets fan attacking him as he gets out of a taxi. I don't think intent to injure enters the mind of most athletes.

Like someone else said before, he was making the only play that was available to him. He was on the ground 2 feet in front of Brady, you seriously expect him to think "well I don't wanna go at his legs so I'll try to get upright with this other guy on my back regardless of how much time it takes." Hell no. As a pass rusher his goal is to get at the QB anyway possible, as fast as possible. Wasn't dirty at all IMO. Sucks for Brady but I'm not in the "Pats are done" boat at all. I bet they'll still have a winning record and wouldn't be surprised at all if they made the playoffs. They have a nice core of RBs, nice O-Line, still have Moss which opens everything up, and a good defense. Plus Belicheat roaming the sidelines. They won't be bad, not at all.
