Agree with Soda on Johnny Cash's "Hurt". Great song, its now his song and not NIN. Also agree with Mediocre Man in regards to Me First and the Gimme Gimme's. Those guys rock! They are a combination of guys from some of my old school favorite bands... NOFX, Lagwagon, and No Use For a Name. My favorite cover is Social Distortion with "Ring of Fire". Me too. So incredibly powerful live. Tool's cover of "No Quarter" by Zeppelin is pretty great. NIN's cover of "Metal" by Gary Numan is really good as well.
Definitely "All Along the Watchtower" by Hendrix. It was so good, Dylan adjusted the way he performed the original to try and match it. I also like "No Quarter" by Tool.
